Despite trailing at Leverkusen, Hansi Flick's side showed their resilience and determination to come back and secure the win.
The match saw Kingsley Coman, Leon Goretzka, and Serge Gnabry all score in the first half, with Robert Lewandowski heading in his 30th league goal of the season.
Bayern have lost just two games in 26 since Flick replaced Niko Kovac in November and will face Eintracht Frankfurt in the German Cup semi-final on Wednesday.
However, the win came at a cost for Bayern, as Lewandowski picked up a yellow card, meaning he will be suspended for their league game against Borussia Monchengladbach next Saturday.
With 44 goals overall this campaign, Lewandowski will now have only three games to chase down Gerd Muller's record of 40 in a single Bundesliga season.
