This comes barely a month after losing their head coach Dylan Kerr who headed south to the Black Leopards in the South African Premier League.
Their main attacking threat Francis Kahata is also currently in Algeria negotiating a possible contract with current champions Club Sportif Constantinois.
It is reported that Nzigiyimana refused to sign a new contract after serving the Green Army for four years and decided to seek greener pastures.
Nzigiyimana's depature will be a huge blow for Gor Mahia as they aim to retain the League title and make strides in the CAF Confederations Cup.
